I believe the answer is:

in all

'with everything considered' is the definition.
('in all' can mean taking into account everything)

I cannot understand how the remainder of the clue works.

(Other definitions for in all that I've seen before include "Altogether" , "after considering everything" , "without exception" , "Taking everything into account" , "Taken as a whole" .)

I've seen this clue in The Times.
